My apologies if this is a dumb question, but can this style of dust cap be used on a rubber stemmed tube?

Austin, the Dill covers with the valve core removal tip are made to do this. They have a sliding fitting within which screws on the small valve cap thred on the end of the stem. Screw them up until they start to firm up, slide the cover down to the required height, and give a couple more turns to lock them in place.
